I think not killing Conrad is the better decision, because he's not dead (people are essential to survival), Trip won't freak out if he ever found out you killed Conrad, your brother might give a lesser punishment to Clem now that you've arrived with his family.

Finally and probably the most important point, sure you're betraying Clementine but in the end you find out your brother is the leader of the New Frontier, you have Kate and Gabe, so maybe Clementine might get an easier punishment? Also, imagine what's going to happen when David finds out his men shot his own daughter! He'll be on your side (that is to say he hasn't gone crazy). Trip won't go berserk on you if he ever found out you killed Conrad. Conrad is still alive (you need more people to survive, it's even one of the options to teach Clementine if you decide to re-create your story at the start of the game). After contemplating the decisions I think it's better decision not to. But I decided to go back and see what was different if you choose not to shoot Conrad. I'll admit at first I shot Conrad thinking it was the right thing to do, my Season 1 and 2 instincts immediately made me bias towards Clementine and I had sided with her in both Episodes.
